Indiana wasn't trying to defeat the Nazis; he was trying to retrieve the Ark for his own fame, glory, and profit. The Nazis just happen to be competing with Indiana Jones for the real prize.

The story isn't about Indiana trying to kill the Nazis. The story is about Indy's quest to recover the Ark for his personal satisfaction and learning that there are more important things in life than personal satisfaction.
